From Diversity to Structure: Graph Database for Bacterial Genomes (Master Thesis, Finished)

Description

This master thesis proposes a bacterial database and an implementation plan. The system stores bacterial genomes and supports interactive queries on gene presence, sequence variants, gene order, and copy number. It uses bitmap indexing for nodes, edges, and variants. It keeps per genome paths to recover  order and copies exactly. Metadata are stored in columnar form and compiled into bitmap masks.

The work is done in collaboration with ETHZ (D-BSSE).
